The company where you works decided to employ you. This means you are talented and expected as a worker there. In my opimion, when you don't understand Japanese well, you might as well ask them. To comform is better than making a big mistake, isn't it? You can be trusted by doing things step-by-step and asking.
I think your Japanese is excellent. I can't believe you are a 25-year-old foreigner! You should be confident.

私は日本人ですが、結婚してからアメリカで5年間暮らしたことがあります。はじめは英語に自信がなく、ウエイトレスとして働きましたが、少しずつ慣れて、最後には博物館の受付をしていました。
大切なポイントは:
1)自分に対しても周囲に対しても、正直でいること。 上司の話が分からなかったら、聞き直すしかありません。ちゃんと聞き直して、良い仕事をできれば、そのほうが信用されますよ。
2)Sさんと日本語で張り合っても無駄です。 私も必死で英語を勉強しましたが、アメリカ人と同じ英語を話すことはできません。Sさんには、上司の話を確認させてもらってはどうでしょうか? 逆に、あなたは仕事の面でSさんを助けてあげてはどうでしょうか? あなたとSさんが協力して仕事していれば、二人とも良い評価を得られますよ。

部下が悩みを打ち明けてくれるのは、上司として信頼されている証拠ですから、喜んでくれると思います。

先ずとてもきれいな日本語で書かれていますね。文法上の誤りもほとんどないと思ってもらって結構です。らんさんMさんのコメントに同感です。 I’d like to say first that you wrote in fine Japanese words & clear sentences without any grammatical mistakes at all. I agree to らん-san’s and M-san's comments.
ただ、ひとつだけアドバイスさせていただきたいのですが、 日本語には専門的な法律用語や契約用語は確かに存在しますが、ジョーさんが言っておられる「ビジネス日本語」というものはありません。 However, please let me advise you just a point that we, Japanese, don’t have specially such as "Business Japanese phrases" you said, but the legal or business contract term.
おそらく、ジョーさんが上司の言う意味が判らない理由は、日本語にある不明確な表現のせいではないかと思います。たとえば次のような言葉を上司は使っていないでしょうか? I guess that one of the reason why you couldn’t understand your Japanese boss says is due to the characteristic obscure expressions in Japanese words. For example, your boss may say you like the following phrases.
「ジョーさん、これ午前中までにやっといてね」 Hi Joe, could you "do" (finish? send? input?) “this”(what's the matter of "this"?) in this morning? 「例のあの件、どうなった?」How’s going “that”?
大切な業務でも、日本の会社では、このような暗号のような言葉でやり取りされることが多くあります。西欧社会ではスパイしか使わないかもしれませんね。 There are lots of conversations with such above phrases like a secret code in many Japanese companies, even if it is in a very important business. In Western Europe, just only a secret agent may say by such obscure phrases, doesn’t it?
でもご心配なく。判らない言葉はひとつひとつ確認したとしても、日本の社会でも全く失礼にあたりません。とりあえずは復唱(repeat)と、確認(confirm)を組み合わせて返答すれば良いかと思います。次のような感じです。 But you don’t need to be nervous. I’m sure that it is definitely NOT impolite if you make sure the meaning of each phrase to someone who is in Japanese community, even if he or she is your boss. For the time being, it would be good if you could answer your boss with the combination of repeating & confirming. The following phrases are just sample answers in Japanese words for you.
上司「ジョーさん、これ午前中までにやっといて」 ジョーさん「はい、この資料に昨日までの売上実績のみを午前中までにupdateしておくのでしたね。他にもなにかありますでしょうか? あっ、売上件数もですね、はい、もちろんOKです。すぐやります。」
上司「例のあの件、どうなったの?」 ジョーさん「A社への見積書の件ですか? それともB社からの資材購入の納期確認ですか? はい、A社の見積りですね。それは〜です。」

i understand to your feeling. but i say.work is work.can not is can not you mast talking about to your company i think,you are not japanese man.japanese sppeking and language is so difficult,i thought, i from to chinese taipei.because your feeling to do now.you have many chance.you mast more study in japanese
